Okay already, I know the wii remote doesn't recoginze differently modulated IR light. An IR dot is an IR dot to it. But, what if you put an IR receiver wired to a microcontroller that did recognize modulated IR light and fetched the mouse clicks from there.

Here's what I'm thinking. Mod the wii remote with an IR receiver next to the IR camera. Add the electronics into the wiimote that receives the modulated light and triggers the button directly on the wii remote's board. I'm thinking "B" for left mouse click, "1" for right, and 2 for middle. Of course you can't override the buttons or you can't reconnect the wiimote. Then build a pen that shoots off the modulated IR light. The camera still picks up the position, and the IR reciever picks up the clicks, and in the end everyone's happy.

I would call this project slightly beyond my skill level, so is there anyone here who can tell me why this wouldn't work?
