Well, the light obviously gets reflected from your screen/wall etc. So in that perspective, the led doesnt need to be visible.
I dont know if it works better when it is visible.
About smoothness i can say this: the more space of the camera of the wiimote you use, the better (you can see that in the test.exe window). It probably means that nunux didnt have the wiimote at an optimal angle/distance;)

Without completely hiding the LED inside the body of the pen like Nunux work, I guess that the LED must be half-covered, just to let the lens touch the screen.

If the LED is fully inside, the pen itself should easily occlude the light reflection from the screen...

So what I understand from this is that you have to put the led almost all the way into the pen except the tip? (see my other amazing picture below..)

Yes, just keep the "margins" thin, to avoid occlusion
